Absorption and fluorescence spectra in acetonitrile for a series of substituted aryl hydrazones of N-hexyl-1,8-naphthalimide are studied with the aim of potential application of the compounds for enzyme activity localization. The influence of the substituents on the spectral characteristics has been evaluated. The absorption and fluorescence energies of substituted aryl-1,8-naphthalimide hydrazones have been calculated with the PCM TDDFT formalism. The M06 and PBE0 functionals, combined with the 6-31+G(d) atomic basis set, have been found to accurately model the excited state properties of the present set of solvated fluorophores. Absorption and fluorescence spectral characteristics have been rationalized in terms of experimental and theoretical electronic indices in order to assess their predictive abilities for application in designing analogues with good emitting properties. An excellent linear dependence is established between the experimental fluorescence and Hammett σ(p)(+) substituent constants and on the other hand σ(p)(+) constants correlate with the theoretically calculated values for the electrostatic potential at nuclei (EPN). A model for predicting the fluorescence properties of substituted hydrazones by means of EPN is drawn, including the polysubstituted derivatives, where Hammett constants are not applicable.  相似文献

The paper reviews results from computational studies by molecular orbital and density functional theories on several series of hydrogen bonded complexes. These studies aim at quantifying the reactivity of molecules for the complexation process. Excellent linear relationships are found between the electrostatic potential values at the sites of the electron donor and electron accepting atoms and the energy of hydrogen bond formation (ΔE). The series studied are: (a) complexes of R–CHO and R–CN molecules with hydrogen fluoride; (b) complexes of mono-substituted acetylene derivatives with ammonia; (c) (HCN)n hydrogen bonded cluster for n=2–7. All 22 studied complexes of carbonyl and nitrile compounds with hydrogen fluoride fall in the same dependence between the energy of hydrogen bond formation and the electrostatic potential at the atomic site of the carbonyl oxygen and nitrile nitrogen atoms, with linear regression correlation coefficient r=0.979. In the case of complexes of mono-substituted acetylene and diacetylene derivatives with NH3, the correlation coefficient for the dependence between the electrostatic potential at the acidic hydrogen atom and ΔE equals 0.996. For the series of hydrogen bonded (HCN)n clusters, the correlation coefficient for the relationship between the electrostatic potential at the end nitrogen atom and ΔE is r=0.9996. Similarly, the analogous relationship with the electrostatic potential at the end hydrogen atom has a regression coefficient equal to 0.9994. The dependencies found are theoretically substantiated by applying the Morokuma energy decomposition scheme. The results show that the molecular electrostatic potential at atomic sites can be successfully used to predict the ability of molecules to form hydrogen bonds.  相似文献

The local electronic structure of glycine in neutral, basic, and acidic aqueous solution is studied experimentally by X-ray photoelectron spectroscopy and theoretically by molecular dynamics simulations accompanied by first-principle electronic structure and spectrum calculations. Measured and computed nitrogen and carbon 1s binding energies are assigned to different local atomic environments, which are shown to be sensitive to the protonation/deprotonation of the amino and carboxyl functional groups at different pH values. We report the first accurate computation of core-level chemical shifts of an aqueous solute in various protonation states and explicitly show how the distributions of photoelectron binding energies (core-level peak widths) are related to the details of the hydrogen bond configurations, i.e. the geometries of the water solvation shell and the associated electronic screening. The comparison between the experiments and calculations further enables the separation of protonation-induced (covalent) and solvent-induced (electrostatic) screening contributions to the chemical shifts in the aqueous phase. The present core-level line shape analysis facilitates an accurate interpretation of photoelectron spectra from larger biomolecular solutes than glycine.  相似文献

Analysis of the energetics of small molecule ligand-protein, ligand-nucleic acid, and protein-nucleic acid interactions facilitates the quantitative understanding of molecular interactions that regulate the function and conformation of proteins. It has also been extensively used for ranking potential new ligands in virtual drug screening. We developed a Web-based software, PEARLS (Program for Energetic Analysis of Ligand-Receptor Systems), for computing interaction energies of ligand-protein, ligand-nucleic acid, protein-nucleic acid, and ligand-protein-nucleic acid complexes from their 3D structures. AMBER molecular force field, Morse potential, and empirical energy functions are used to compute the van der Waals, electrostatic, hydrogen bond, metal-ligand bonding, and water-mediated hydrogen bond energies between the binding molecules. The change in the solvation free energy of molecular binding is estimated by using an empirical solvation free energy model. Contribution from ligand conformational entropy change is also estimated by a simple model. The computed free energy for a number of PDB ligand-receptor complexes were studied and compared to experimental binding affinity. A substantial degree of correlation between the computed free energy and experimental binding affinity was found, which suggests that PEARLS may be useful in facilitating energetic analysis of ligand-protein, ligand-nucleic acid, and protein-nucleic acid interactions. We begin with a brief overview of the electrostatic potential V(r) as a fundamental determinant of the properties of systems of electrons and nuclei. The minimum of V(r) along the internuclear axis between two bonded atoms is a natural and physically meaningful boundary point, at which the electrostatic forces of the two nuclei upon an element of charge exactly cancel. We propose that the distances from nuclei to V(r) bond minima provide the basis for a well-defined set of covalent radii. Density functional calculations at the B3PW91/6-311+G** level were carried out for 59 molecules to locate the V(r) minima in 95 bonds and use these as the basis for determining single- and multiple-bond covalent radii for eight first- and second-row atoms plus hydrogen. It was found to be unrealistic to assign a single covalent radius to each atom; different values are needed for bonds to first- and second-row atoms, as well as to hydrogen. Using these results, we are able to predict the bond lengths of 33 single and multiple bonds with average errors of less than 0.04 A relative to experimental data.  相似文献

采用MP2/6-31+G(d,p)方法优化得到了22个由精氨酸侧链与碱基尿嘧啶、 胸腺嘧啶、 胞嘧啶、 鸟嘌呤及腺嘌呤形成的氢键复合物的气相稳定结构, 使用包含BSSE校正的MP2/aug-cc-pVTZ方法计算得到了复合物的气相结合能, 通过MP2/6-31+G(d,p)方法和PCM模型优化得到了复合物的水相稳定结构, 采用MP2/aug-cc-pVTZ方法和PCM模型计算得到了复合物的水相结合能. 研究发现, 精氨酸侧链与碱基间的离子氢键作用强度与单体间电荷转移量、 氢键临界点电子密度及二阶作用稳定化能密切相关. 与中性氢键相比, 离子氢键作用具有更显著的共价作用成分. 研究还发现, 精氨酸侧链和碱基间形成的氢键复合物的稳定性次序可以通过氢键受体碱基分子上氧原子和氮原子的质子化反应焓变进行预测, 质子化反应焓变越负, 形成的氢键复合物越稳定.  相似文献

Inclusion complexes of β and γ-cyclodextrins (CDs), chirally selective macrocycles, with 19 atropisomeric polychlorinated biphenyls (PCBs), stable at physiological temperatures, were studied by molecular mechanics optimized potential for liquid simulations and semi-empirical quantum AM1 methods. Bimodal manual docking, geometry optimization and single point calculations were done. PCB:CD complex formation was studied considering two ways of entry in the large base of CD cavity: with biphenyl C1–C1′ bond axis of PCBs oriented parallel and anti-parallel with the CD trunk height axis. A distance dependent dielectric constant was used to account for the solvent effect. The values of complexation and binding energies were calculated, confirming the existence of a specific van der Waals (vdW) type interaction. β and/or γ-CD chiral recognition of the 19 atropisomeric PCBs, is described by means of the complexation and binding energy values. The binding energy is a better discriminator of PCBs enantiomers than complexation energy considering the average energy differences between (+) and (?) PCB:β/γ-CD complexes. The chromatographic elution order of several PCB enantiomers from literature was correlated with the complexation and binding energies. The molecular modeling of inclusion complexes is recommended to be used as enantiomer identification tool in correlation with chromatographic data.  相似文献

Density functional calculations at the B3LYP level with 6‐311G** and aug‐cc‐pVDZ basis sets were performed to predict the heats of formation (HOFs) for two pyrazine derivatives and eight pyridine derivatives. In the isodesmic reactions designed for the computation of heats of formation (HOFs), pyrazine and pyridine were chosen as reference compounds. The N‐oxidations for the ring nitrogen of pyrazine and pyridine derivatives decrease the HOF values when N‐oxide oxygen is neighboring with amino groups, but increase when it neighbors with nitro groups. Thermal stability was evaluated via bond dissociation energies (BDE) at the UB3LYP/6‐311G** level. As a whole, the homolysis of C–NO2 bonds is the main step for bond dissociation of the title compounds. The BDE values of title compounds are influenced by intramolecular hydrogen bonds. The hydrogen bond effects associated with the length of the H···O bonds were analyzed by the electron density at the critical points and natural bond orbital.  相似文献

The 5-HT3 receptor is a typical ligand-gated ion channel of the Cys-loop superfamily, which is activated by binding of serotonin (5-HT). Models of the binding site of this protein reveal potential interactions between 5-HT and Tyr143, Tyr153, and Tyr234. Here we describe a series of ab initio calculations, based on density functional theory, to assess the effects of mutating these tyrosine residues on the binding of 5-HT. A series of mutations to these tyrosines, previously studied experimentally, were tested, and the binding energies compared with the available experimental data. Our results show that Tyr153 could form a hydrogen bond with the tertiary amine of 5-HT, and that mutation in this location revealed binding energies broadly in line with experimentally determined EC50s. Tyr143 could also form a hydrogen bond, but as EC50s do not relate to binding energies, it is unlikely that such a bond is formed here. Tyr234 is quite distinct in that it may interact with 5-HT via a mixed hydrogen bond/cation-pi interaction.  相似文献

The halogen bonded complexes between six carbonyl bases and molecular chlorine are investigated theoretically. The interaction energies calculated at the CCSD(T)/aug‐cc‐pVTZ level range between ?1.61 and ?3.50 kcal mol?1. These energies are related to the ionization potential, proton affinity, and also to the most negative values (Vs,min) on the electrostatic potential surface of the carbonyl bases. A symmetry adapted perturbation theory decomposition of the energies has been performed. The interaction results in an elongation of the Cl? Cl bond and a contraction of the CF and CH bonds accompanied by a blue shift of the ν(CH) vibrations. The properties of the Cl2 molecules are discussed as a function of the σ*(Cl? Cl) occupation, the hybridization, and the occupation of the Rydberg orbitals of the two chlorine atoms. Our calculations predict a large enhancement of the infrared and Raman intensities of the ν(Cl? Cl) vibration on going from isolated to complexed Cl2. © 2015 Wiley Periodicals, Inc.  相似文献

The interaction of CpM(CO)3H (M = Mo, W) hydrides as proton donors with different bases (B = pyridine, (n-Oc)3PO, ((CH3)2N)3PO, H3BNEt3) was studied by variable temperature IR spectroscopy and theoretically by DFT/B3LYP calculations. The data obtained show for the first time the formation of intermolecular hydrogen bonds between the neutral transition metal hydrides and bases in solutions of low polarity. These M-H...B hydrogen bonds are shown to precede the hydrides' deprotonation.  相似文献

The conversion between anamorphoses of the dihydrated glycine complex was studied by means of B3LYP/6-31++G**. It was found that proton transfer was accompanied by hydrogen bond transfer in the process of conversion between different kinds of anamorphoses. With proton transfer, the electrostatic action was notably increased and the hydrogen-bonding action was evidently strengthened when the dihydrated neutral glycine complex converts into dihydrated zwitterionic glycine complex. The activation energy required for hydrogen bond transfer between dihydrated neutral glycine complexes is very low (6.32 kJ·mol-1); however, the hydrogen bond transfer between dihydrated zwitterionic glycine complexes is rather difficult with the required activation energy of 13.52 kJ·mol-1 due to the relatively strong electrostatic action. The activation energy required by proton transfer is at least 27.33 kJ·mol-1, higher than that needed for hydrogen bond transfer. The activation energy for either hydrogen bond transfer or proton transfer is in the bond-energy scope of medium-strong hydrogen bond, so the four kinds of anamorphoses of the dihydrated glycine complex could convert mutually.  相似文献

In the present study, it is attempted to scrutinize the hydrogen bonding interaction between Carmustine drug and DNA pyrimidine bases by means of density functional theory calculations regarding their geometries, binding energies, vibrational frequencies, and topological features of the electron density in the gas phase and the water solution. Based on the density functional theory results, it is found that the process of intermolecular interaction between Carmustine drug and nucleobases is exothermic and all of the optimized configurations are stable. Furthermore, the negative stability energy represented by a polarizable continuum model shows the significant increase in the solubility of the nucleobase after hydrogen bonding intermolecular interaction in the presence of water solvent. It is also found that the intermolecular hydrogen bonds between drug and the nucleobases play the significant role in the stability of the physisorption configurations. Hydrogen bond energies for hydrogen-bonded complexes are obtained from Espinosa method and the atoms-in-molecules theory are also applied to get a more precise insight into the nature of the intermolecular hydrogen bond interactions.  相似文献

Interplay between CH…π and hydrogen bond interactions of benzamide has been investigated by quantum mechanical calculations. The effect of the substituents on geometrical parameters has also been studied at the B3LYP level with 6-311++G(d,p) basis set. The electron-withdrawing substituents enhance the total interaction energy of the complexes. The results indicated that the cooperativity of interactions leads to extra stability of the ternary complexes. The CH…π interaction and the hydrogen bond energies have been estimated using the electron densities calculated by the atoms in molecules (AIM) method at hydrogen bond critical points. The strength of hydrogen bonding increases in the presence of CH…π interaction in the ternary complexes. The effect of CH…π interaction on the hydrogen bond interaction has also been studied by the natural bond orbital, AIM and the molecular electrostatic potential analyses.  相似文献

We present a study on the binding properties of molecular hydrogen to several polar aromatic molecules and to a model for the metal-oxide corner of the metal organic framework materials recently investigated as promising supports for hydrogen storage. Density functional theory employing the Perdew Wang exchange-correlation functional and second order Møller-Plesset calculations are used to determine the equilibrium structures of complexes with molecular hydrogen and their stability. It is found that for most hetero-aromatics the edge sites for molecular hydrogen physisorption have stabilities comparable to the top sites. The DFT predicted binding energies compare favorably with those estimated at MP2 level, and get closer to the MP2 results for increased electrostatic contributions (induced by the polar aromatics) to the intermolecular interaction. Vibrational frequencies are also computed at the DFT level, and infrared activities of the H2 stretching frequency are compared for the various complexes. Pyrrole, pyridine and n-oxide pyridine are predicted to form the more stable complexes among one-ring aromatics. The computed binding energies to metal-organic framework materials are in good agreement with experimental observations. It is suggested that replacement of the organic linker in MOF materials with some of the more efficient aromatics investigated here might contribute to enhance the H2 storage properties of mixed inorganic–organic materials.  相似文献

Halogen-hydride interactions between Z-X (Z = CN, NC and X = F, Cl, Br) as halogen donor and H-Mg-Y (Y = H, F, Cl, Br, CH(3)) as electron donor have been investigated through the use of Becke three-parameter hybrid exchange with Lee-Yang-Parr correlation (B3LYP), second-order M?ller-Plesset perturbation theory (MP2), and coupled-cluster single and double excitation (with triple excitations) [CCSD(T)] approaches. Geometry changes during the halogen-hydride interaction are accompanied by a mutual polarization of both partners with some charge transfer occurring from the electron donor subunit. Interaction energies computed at MP2 level vary from -1.23 to -2.99 kJ/mol for Z-F···H-Mg-Y complexes, indicating that the fluorine interactions are relatively very weak but not negligible. Instead, for chlorine- and bromine-containing complexes the interaction energies span from -5.78 to a maximum of -26.42 kJ/mol, which intimate that the interactions are comparable to conventional hydrogen bonding. Moreover, the calculated interaction energy was found to increase in magnitude with increasing positive electrostatic potential on the extension of Z-X bond. Analysis of geometric, vibrational frequency shift and the interaction energies indicates that, depending on the halogen, CN-X···H interactions are about 1.3-2.0 times stronger than NC-X···H interactions in which the halogen bonds to carbon. We also identified a clear dependence of the halogen-hydride bond strength on the electron-donating or -withdrawing effect of the substituent in the H-Mg-Y subunits. Furthermore, the electronic and structural properties of the resulting complexes have been unveiled by means of the atoms in molecules (AIM) and natural bond orbital (NBO) analyses. Finally, several correlative relationships between interaction energies and various properties such as binding distance, frequency shift, molecular electrostatic potential, and intermolecular density at bond critical point have been checked for all studied systems.  相似文献

In order to design new ligands for protein-binding sites of unknownstructure, it would be useful to predict the likely sites of hydrogenbonding of an unknown protein fragment to a known molecule. The positions ofmaxima and minima in the electrostatic potential at appropriate distancesfrom the van der Waals surface were calculated for various small molecules,nucleic acid bases, peptide units and amino acid side chains containinggroups which can form the biologically important N-H...O=C andN-H...N hydrogen bonds. Their ability to predict the positions of H andO/N in hydrogen bonded complexes, as predicted by optimising theelectrostatic interactions of pairs of such molecules constrained by themolecular shapes, was assessed. It is shown that extrema in theelectrostatic potential around the isolated molecules give worthwhilepredictions for the locations of hydrogen bonding partners. For moleculesbound by a single N-H...O=C hydrogen bond, the electrostatic maximumassociated with the H is usually less than 1 Å from an acceptor atom,while a C=O electrostatic minimum is generally less than 1.5 Å fromthe hydrogen bond proton. However, a significant number of hydrogen bondsform to the opposite lone pair from the electrostatic minimum, in which casethe separation is up to 3.3 Å. This reflects the broad electrostaticpotential well around a carbonyl oxygen between the lone pair directions.The model predicts when neighbouring atoms drastically change the hydrogenbonding characteristics of an N-H or C=O group. Although the geometries ofhydrogen bonded complexes are influenced by the other van der Waals contactsbetween the molecules, particularly multiple hydrogen bonds, theseinfluences are constant when considering hydrogen bonding to a specificuncharacterised binding site. Hence, the consideration of stericallyaccessible electrostatic extrema will be useful in the design of newligands.  相似文献
